Are late night check-ins feasible in Quito, Ecuador?

Hi all, For some reason, I'm having a really tough time finding any good information about this simple question, so I hope this isn't repetitive. Anywho...
My father and I will be traveling to Quito, Ecuador the last week of January, en route to the Galapagos a couple days later. We arrive pretty late - our plane lands at 10:00 pm, we will have the full following day in Quito, and then fly to the Galapagos the day after that. We're not worried about getting to Old Town, I understand that taxis cater to the late-night arrivals, however, we are worried about finding a place to stay that will allow for late night check-ins.
We aren't looking for anything too Americanized, but will settle if this is our best bet. On the other end of the spectrum, we also would like to stay at a hotel/B&B as opposed to a hostel. Has anyone had issues checking in late in Quito? The few hotels I've looked into have not made this clear. I imagine by the time we get to the city it will be around midnight.
As an aside, would it be a better plan to stay near the airport for those two nights to make it easier on us to transfer to the Galapagos? If so, what would you recommend we do for that full day in that area? We have two full days after the island tour to spend in Quito, and will definitely be staying near Old Town then, so if we had to skip the first day, it would not be a big deal.
Any experiences/advice welcome.
TL;DR - Do many hotels take late night check ins in Quito? Don't want to be without a bed to sleep in after 12 hours of travel and in the streets of South America.
